It really should be the default, but maybe it isn't so because having it in the alt tab rotation may cause some beginners explore the Jaws settings, which sadly is rare.

The advantage for me is by running it from the system tray it keeps the Jaws window out of the, Alt - Tab, order when Alt - Tabbing amongst open windows, but the Jaws context menues

Not having a JAWS window makes it less obtrusive and gives it a greater appearance of running in the background. You can hit jaws key + j to access the menu so there’s no disadvantage.
