Is it possible you have a bug? Not all viruses do unspeakable, horrible things. Some just do weird things. I remember one several years ago that turned every document into a template. What version of Office? Word 2010 will let you remove the protection on a document by document basis. This may be small comfort, if it turns around and saves as read-only again, but at least you could edit it.
